Once freed from the brainwashing, Samus helps the Federation troopers escape from the ''Doomseye'' and rescues them with her ship.

There she runs into Adam Malkovich, her former commander from the Galactic Federation, and his platoon, including her old colleague Anthony Higgs. They discover that the BOTTLE SHIP was run by Federation staff creating illegal bioweapons cloned from Zebes, such as the Space Pirates and Ridley, but something went terribly wrong. Samus later discovers that the remains of the baby Metroid from her suit were used to clone Metroids as bioweapons. In order to control them, they created an android based on Mother Brain called MB, but she staged a bioweapon rebellion. In the end, Adam sacrifices himself to destroy the Metroids, Samus defeats the Queen Metroid, and the Galactic Federation kills MB. Samus leaves the BOTTLE SHIP with Anthony and Madeline Bergman, MB's creator. Later, the Galactic Federation chooses to destroy the BOTTLE SHIP. Samus is allowed to return for Adam's helmet, which she succeeds in after facing Phantoon. Samus escapes before the station explodes.

In ''{{iw|metroidwiki|Metroid Prime 4: Beyond}}'', set in between the events of ''Super Metroid'' (and potentially ''Other M'') and ''Metroid Fusion'', Samus goes to the planet Tanamaar to aid a Galactic Federation base that is under attack by Sylux and his legion of Space Pirates while on a reconnaissance mission. In the middle of a skirmish between the two hunters, Sylux accidentally shoots an artifact that was in possession of the Federation, which causes it to activate and transport everything in its vicinity to the planet Viewros. There, Samus awakes outside a large structure known as Chrono Tower and is granted a special Psychic Crystal as the prophesied "Chosen One" by a species known as the Lamorn. She's instructed to collect five Master Teleporter Keys scattered throughout the planet to be able to active the Master Teleporter and return to Tanamaar. Throughout her journey, she learns about the terrible fate the Lamorn suffered known as the Great Tragedy, where most of them turned into violent Grievers. She also encounters fellow Galactic Federation soldiers Myles MacKenzie, Reger Tokabi, Ezra Duke, Nora Armstrong, and VUE-995 who fell victim to the teleportation from Tanamaar. Upon arriving at the Master Teleporter, Samus and her allies are attacked by Sylux emerging from a healing pod. After he's weakened, he grabs Samus and pulls her through a transdimensional rift in an attempt to finish her off. Ultimately, Samus beats her rival and returns to the teleporter. As they're about to leave, Sylux returns and tries to stop them by shooting the teleporter. The Federation troops hold Sylux back giving Samus a chance to escape. Upon returning to Tanamaar, Samus plants the Memory Fruit acquired from her Legacy Suit in a patch of soil and uses her Psychic Crystal to grow a small tree in memory of her comrades, hanging the arrowhead of sniper Reger Tokabi on one of its branches.


In ''{{iw|metroidwiki|Metroid Dread}}'', set after ''Metroid Fusion'', Samus is dispatched to the planet ZDR after the Federation receives evidence of X Parasites there. The Federation first sent E.M.M.I. robots, but they lost contact, leaving it up to Samus as the only being immune to the X Parasites. Soon after arriving on ZDR, Samus is overpowered by a hostile Chozo named Raven Beak, though her body's mysterious reaction makes him spare her. As she recovers and explores the planet, Samus encounters the E.M.M.I., which are now hunting her. A friendly Chozo, Quiet Robe, warns Samus of Raven Beak's plot to dominate the galaxy using the Metroid DNA in her body from the "Metroid" vaccine. As she continues, Samus' Metroid abilities awaken. This culminates in Samus developing the Metroid Suit and attaining tremendous power, destroying Raven Beak, the X, and ultimately, all of ZDR. Samus' new power almost dooms her when she nearly destroys her ship too, but an X-mimicked Quiet Robe restores her control, allowing her to escape.
