Obviously I'm kind of biased here, but I'm really baffled by a lot of your choices. I really, really don't get the "attach clones to their moveset base" mindset, especially when it's blatantly contradictory to how the games themselves sort the characters. Toon Link, for example, is never ever listed next to Link and is always listed last out of Zelda characters, after Ganondorf. Same goes with Dr. Mario being last of the 5 Melee Mario characters everywhere but the Melee CSS. I'd also say that using the SSB4 CSS order for which series go where seems very problematic to me, since it alternates between two chronological lists in a very disorganized fashion. - I don't have any good reason beyond "It's Link. Link should be next to Link" and "It's Mario. Mario should be next to Mario". I don't think Lucina and Pichu are as big of a deal, seeing as neither Pokemon nor Fire Emblem have any particular order to them anyway, and Falco is always next to Fox, so he's not a big deal either. That leaves Roy, who was next to Marth in his only non-DLC appearance, so he should probably stay there. I went with the CSS layout from SSB4 to leave some in-game connections. My goal was a bit of a compromise between your in-game preference and Toomai's character-based preference. So I sorted the series individually by character, and I sorted the series relative to each other by CSS/in-game.
