Update

The current standard is to use the Wikipedia file that is named "Flag of (country).svg". The main reason is that we don't want to have to make our own decisions for which version to use, because that's frankly a huge can of worms (I've seen how prickly these debates can get) and most likely a waste of our time (it's just for tiny cute flair). You could argue for other standards, like "use whatever's on top of the Wikipedia article for the flag/country", but those can change on a dime and don't necessary match how Wikipedia itself is using the files at any given time (e.g. as of this writing, their "Flag of Portugal" page is using one file up top and a different one in the Portal template at the bottom). This is the simplest way.

(It is of course possible that some flags have been uploaded that do not match this standard. Maybe I'll take a look to see if there are any.)
