Greninja is male in Ultimate

Because Greninja's Final Smash incorporates Ash-Greninja, that means the Greninja seen in Ultimate is male. As you can see on this Bulbapedia page, Ash-Greninja is always male, due to being an event Pokemon based on the Greninja Ash has in the X and Y anime. —Preceding unsigned comment added by Hinata2000100 (talk • contribs) 18:48, October 14, 2018‎

The reason the pronoun is "it" and not "he" is most likely to keep everything safe, like all the other Pokemon and Sheik. Personally, I think we should leave it ambiguous until concrete evidence that Smash Greninja is male.
