The universe is, well... everything, I guess.
A character's "universe" refers to the series of games (a franchise) he is tied too.  For instance, [[Link]] is the main hero in games from the Legend of Zelda<sup>TM</sup> series; thus, he belongs to the Zelda universe.  [[Falco]] is a supporting character in the StarFox<sup>TM</sup> series; thus, he belongs to the StarFox universe.
 
More specifically, a character's "Universe" refers to the series of games in which that character is tied too.  For instance, [[Link]] is from the Legend of Zelda (tm) series, and is featured in all of it's games as the main playable character, where as [[Falco]] is a supporting character in the StarFox (tm) series of games, known for being a cocky ace pilot.
