I don't think Manaphy is rarer than Deoxys or Lugia, given I see them a lot more often than I do Manaphy, and I see Manaphy about as often as I see Jirachi, Mew, or Celebi (all incredibly rare). ::According to the data I put on the [[Poké Ball]] page a while ago, Manaphy has a frequency value of 4, which is more common than Deoxys' and Lugia's 3.
